I was wondering if Omeka can ingest, searchable PDFs (or do you need txt extract as transcript), METS/ALTO xml, JP2s, JPGs, video and audio.

Omeka can certainly ingest JPG files, video, and audio files. JP2 can be ingested, but we currently don't create thumbnails for those files.
There are (or have been) plugins for reading metadata out of XML and PDF files. I don't immediately recall anything dealing specifically with METS though.
