We are just migrating into Omeka, and many of our subjects (and tags) contain commas. Loading them into Omeka is fine, but if you search on any tag containing a comma, you get zilch. Here is an example page containing tags with and without commas:

I forgot to mention that when I checked the SQL logs, it's splitting the search on the commas. Under no circumstances will we ever want to split tags on commas so really all I need to know is where this behavior is controlled.
You should be able to just change the "Tag Delimiter" setting to something else.
That setting is under Settings > General.
