I am new to OMEKA and have been studying the docs. I have a site in which users can navigate to a country index using a map of Africa with hotspots. Is there a way to do that with OMEKA as well?

You'd probably have to handle that yourself in your theme, though depending on how your map and hotspots work, you might be able to use a Simple Page also.
